As I said in the other post just create a separate pk3 with your modded files and name it with lots of zzzzzzzzzzz's then upload that. You should already have a stock pak1 on the server. Your modded pk3 will have the changes you made. When the server starts it reads the files in the directory in alphabetical order. If there are 2 or more of the same file (ie: bar.tik), the LAST one it reads is the one it remembers. So when you add your modded pk3 make sure it is alphabetically last in Maintt.

So I can just zip .tik files but when I save the bar.tik I need to save it as zzzzbar.tik.... then zip that and and upload yea...????

No.
Follow what I told you in this post:
http://www.fpsadmin.com/forum/showthread.php?t=10161

It doesnt matter what you name the pk3 just as long as it ends up near the bottom of your Mainta folder alphabetically. Once again heres how it works:
When the game engine starts the SH server it will read the Maintt folder from top to bottom alphabetically, it is looking for settings (cvars, etc). If it reads multiple settings for something it remembers the LAST one read.......
...so if you add settings to a weapon tik file and place it in a pk3 that is alphabeticallu AFTER the stock tik files (the stock ones are in pak1), then the game engine will use the settings you made in your modded tik file in the pk3 you made.

Example: You take a copy of bar.tik and make modifications. You then save it as a pk3. **you need to make sure the files paths are included in the pk3 or the game engine will not find your modded tik file. The file path is the same one that you see in the original pak1.pk3 which is \models\weapons\. Then you name your pk3 something like zzzzzzz_weaponMod.pk3 and put it in your Maintt.

I am attaching a sample pk3. You can use it by simply replacing the tik file inside with your modded tik files, the path is already included.
